Well, after a couple of years of playing with the system, I have observed several things that I find interesting, and that I feel could be changed in the use of materials and recipes.
I started to notice than many gems had no use in the system, and others were in such high demand for a variety of crafts, that they were only used in the best item in their group. (For instance Aquamarine Beryl i Boots of Striding +6, Beljuril in Periapt of Wisdom +6, Onyx in Headband of Intellect +6, etc)
So, I decided to go through all the recipes, and make a list of which gems are used and for what.
My findings:
18 gems are only used to make one item.
10 gems are only used to make two items.
9 gems are used to make three items, of these one is used for two versions of the same thing (Effectively making two seperate class of items), and two are use in all three versions of the same thing (ie: Euclase in Rings of Acid Resistance.)
4 gems are used to make four items. Three for multiple version of the same thing. (In effect making three seperate classes of items.)
4 gems are used to make 5 items. Three of them for multiples of the same thing. (In effect 3 seperate classes of items.)
2 gems for 6 items, both of which make multiples of the same thing. (In effect four seperate classes of items.)
1 gem makes seven seperate items, four of which are multiples of the same thing. (In effect only three are seperate classes of items.)
1 gem makes 8 seperate items, two of which are multiples of the same thing. (In effect there are 6 are seperate classes of items.)
1 gem makes eleven seperate items. 4 of which are multiples of the same thing. (In effect there are 6 seperate items.)
Then, there are at least 17 other gems (I may not have a complete list of gems, but I have one of those used in crafting), many of which are high value ones (Padparasha Sapphire, Canary Diamond, King's Tear, Rogue Stone, Topaz, Ruby and Emerald) which have absolutely no use in the game.
My suggestion, is to juggle the recipes a bit, making these non used gems useable in crafting, and reducing the numbers of the high demand gemstones to 3 or 4 items (Groups of Items) tops.
For instance: Rose Beryl's are used for 8 seperate crafted items. [Cutting Star, Regeneration +2 (Amulet), Regeneration +3 (Amulet) (2), Regeneration +2 (Armor), Enhance Guantlets +4, Red Wizard Robes, Spear of Death, Boots of Speed (2)]
Three of these are Regeneration related. I can see them staying as an items for all Regeneration crafted items.
For instance:
But for Red Wizard Robes? Really? Wouldn't Rubies be better for that? They aren't Pink WIzard Robes now, are they?
For the Boots of Speed, wouldn't a Rogue's Stone be more appropriate?
Cutting Star and Spear of Death? King's Tear?
Enhance Guantlets? Topaz, Emerald, Canary Diamond, Padparasha Beryl?
Again, the KEMO 2.0 system is great, but could use some tweaking and fine tuning. The current Gem use for crafts, results in less variety in the long term, as items that would be made for RP and appearance purposes, are not, because the gems needed for them are use in more useful and desired items.

I know that Padparadsha Sapphire is used to create "Staff of Dust and Ashes" and "wand of Bless Weapon (Superior).
Rogue Stone is used for "Wand of Acid Splash"
Topaz for "Wand of Aid" and "Wand of Glory"
King's Tear for "Wand of Vitality"

My mistake... I obviously didn't look at Staves and wands...
So, four of the 17 gems (Probably more, as I only listed what I have and those that are used in crafts) have one or two purposes. That still doesn't make my post above any less valid.

Do sunstones even exist?
The weight reduction enchantment calls for one and I have never come across one nor seen them in the guild stores which far exceed my own. Just curious if they do exist and are extremely rare or if this recipe is broken for lack of a gem being present IG?

Yes they do, but they are one of the rarer drops of all.

Your list doesn't take into account the demands for such enchantment.
As such the numbers of gems that are actually used IG is even lower than what the recipes indicates

I agree, but one thing at a time. I can say with certainty though, that the top three required gems, are also in the highest demand for enchantments, being used in at least four enchantments each that are in high demand.
Another aspect, as I already addressed to Sairin in my first recommended installment, is the lack of demand for certain items because they generally suck more than existing items you can get made now. Red Dragon Armors, Salamander Armor, and Aleannas' Armors being prime examples.
What I would like, is for each of the Beryl's, and the original valuable gemstones, to have crafts that demand their use. Now two of the Beryl's corner the market, and with no rhyme or reason, other than value, and all the others are almost afterthoughts.
Same with basic materials. Shederran is the only wood worth anything really. Adamantium and Mithril the only metals (Though Cold Iron gets honorable mention for pick axes). Only 5 of the herbs have any real use, the rest being sold in the Inn. Only what, 4 fish worth the effort?
Then there are the essences. A couple in too high of demand, and the rest, Air and Fire for the most part, too plentiful and with few uses.

Seems from my prospecting experiences, Pink Beryls are by far the most found Beryl, followed by Emerald, Aquamarine, Heliodor Beryls, Red Emerald, Golden and Padparasha in that order.
And Red Emerald Beryls are used for several items that have no magical benefits. Pink used for some that are not worth wasting them on, etc.
It appears to me that it was a Gold Value that was used when KEMO originally made the recipes, more than what the Gems properties are when used in enchanting (Protection, Healing/Regeneration, Fire, Ice, Electrical, Sonic, Acid, Resistance, Fortitude, Reflex, Will, etc...) or the drop rate.
If so, why would a minor enchantment like Lightweight Armor use one of the rarest drops (Sunstone), while one like Regeneration uses the most common of the valuable gem drops (Pink Beryl)?

I'm fairly sure that the drop rate of gems from prospecting changes from person to person depending on their prospecting score. Of course, you can say these are based on maxed out numbers.
But for example, as I remember, dwarves get a small racial boost to prospecting that isn't counted towards the limit?
If that actually is the case and I'm not just saying quite stupid stuff, it would change which of the gems you mentioned drops most.
Same goes for those that don't max out prospecting. Let's say padparasha is the highest value you can get. So somebody with 1 less in prospecting wouldn't get any, but he'd get a ton of gems that are just 1 below pink beryls and a bit less pink beryls.
Also let's not forget those chars that mine at lower levels. As they put more and more points into prospecting, they get "better and better" drops... Or at least ones higher on the drop ladder. But this also leaves them with tons of materials that they got the most of at lower levels.
And yes, I know it's not a sustained drop rate, since folks generally don't remain low level prospectors for a long time, but since people use it as an alternative way to grinding for leveling, it does generate a nice amount of materials from those levels.
